If you are thinking about hardwood in the future, upgrade the upstairs only & put the $1,000 towards your hardwood downstairs. It's not only the carpet, underlay is also very important. Make sure better underlay is included.
The wall oven & built in microwave usually is put beside the fridge, so I would not worry about that. We have it set up that way & works great. Yes, crown moulding upgrade is pricey. Maybe you can wait after closing & go to the kitchen company directly & get it after but you still need somebody to install it. I would go for the built in appliances & make sure your fridge if not built in, is counter depth at least so it does not stick out!
I personally would not upgrade the carpets, really how bad can they be. We have standard carpets & they are fine since I know eventually we will replace them. I would save the money for carpet upgrade & splurge on hardwood on the main floor after closing!
